One of my first and favourite webcomics was Narbonic by Shaenon K. Garrity, the tale of a gerbil-obsessed mad scientist with big hair and her long-suffering henchman. It ran for about 7 years, with some pretty elaborate plot arcs. Fantastic characters, splendidly nerdy humour, and pretty moving in places. The art (black-and-white, hand=drawn) is not particularly polished, but very expressive. I feel like that "scrappy home-made webcomic" vibe has been lost in recent years.
She drafted in a co-writer, Jeffrey Channing Wells, for Skin Horse, a follow-up about the black-ops social service organistion dealing with non-human Americans. That one ran for 14 years!
