I just kind of don't know... i can't tell if I'm being in the wrong, and i don't know if it's wrong for me to enjoy this story i love and be excited to see where the brand goes. I just want things to make sense.

It's not wrong at all lmao this is not the first or last controversy. Regardless of the situation Homestuck is good and it's cool that more people are being exposed to it.
You've done absolutely nothing wrong,and you aren't in the wrong for enjoying a fiction.If anyone tries to bash you for it,they're out of line.
It's ok to like Homestuck honey, I promise. The last two days have been a lot, and I understand the exhaustion. It'll be ok.
Enjoy the comic. I sure do. But take care of yourself too. Take a break if it's becoming stressful. Avoiding the discourse is always justifiable.

If you like the story, you don't need to second guess that or overthink the melodrama surrounding its productions and the personalities of figures involved therein. There are maybe notable modern exceptions to this like, "Don't support things that directly fund the oppression of trans people", with the Harry Potter franchise. If people say they don't like the story, you don't have to take what they say seriously, because you know best what your own tastes and preferences are, right? People complain about Act 6 all the time, but Act 6 is one of my favorite things ever.
And I mean, this is the most fucking annoying cliche of all time that you've probably heard a million times before, but art really is separate from the artist, and your experience of it matters way more than all of the gossip and conflict surrounding its production.

You're not in the wrong, and things will be okay. It's okay to like this story, it's okay to be excited for it. As Margot said, it's always okay to take a break and distance yourself from discourse if you find yourself being overwhelmed.
if you start fretting too much over liking things with controversy or just any kind of joke that could be in poor taste (or worse) you'll make yourself go crazy because theres no single story in this world thats totally perfect and pure.
stories are made by people, and people are imperfect.
the fatigue that comes with fighting for your right to exist as yourself and enjoy what you want to never really goes away, but it's very rewarding and you can meet a lot of friends who are cool and awesome
there will always be people who want you to think and do things for reasons that don't track, and it's sometimes really hard to discern if you're actually doing the right thing, but if you take a step back and really look at the situation it's always a little easier. as one of my favorite youtubers always says: love with your heart, use your head for everything else.
the epilogues are the best part of homestuck
everythings gonna be alright, this forum will still be here and we aim to be a safe place to express your joys, frustrations, and warranted critiques of the IP. ill second what chthonikix said, absolutely take a break if you need it.
ive felt that stepping away for my own work and spending time in other communities gives me less anxiety. this is a relatively small ordeal that the average netizen knows nothing about. just enjoy the ride and hop off if you get tired.

the comic went on such long hiatuses people started to make surreal sprite edits during them just to do Something. to the point it became a joke in of itself that people do that during pauses.
i dont think theres anything that can truly kill this fandom, especially given how much other art its inspired that even long long after all this is done people will still be talking about homestuck (also its one of the best examples of webcomic actually using the Web as part of the meduim itself and even if someone doesnt like homestuck i do truly believe it should be read and/or studied if you wish to do something similar)
(but then again webtoons and its ilk kind of killed off most styles of webcomic that dont conform to its format... ah...)

When big waves hit,it can be incredibly stressful,even when you know it'll likely pass in time.With Homestuck especially,things can get extremely heated,so it's important to step back from the fandom side of things(or the series in general if needed) when you get too overwhelmed.From what I've seen,you're a pretty nice person,so I'm sure you'll be able to have a lot more fun here as things calm down and get a bit more chill :)
As someone who's been here since 2013, I've been through this shit many many times and I promise you it's alright to like Homestuck. I still do, despite everything. As we used to say back in the day, good fandoms don't die, they go god tier.

As someone who just got here, negativity ALWAYS sucks. How I see it, though, the best we can do is accept the bad, change what we can, and push forward. WE are the Homestuck. It's been a fan thing for years now, to my knowledge, and one guy isn't gonna change that. Nobody is gonna change that.
