Cobalt Thief has always been a song near and dear to me. I read Homestuck back in high school, and I found myself latching onto Vriska hard, to the point that she's the catalyst for me realizing I was a woman (and what the kids these days call "kinning"). As a result, I listened to it a lot during those years.
Second place is the entirety of Mobius Trip & Hadron Kaleido, of course.

Foley and Savior of The Waking World both illicit such a genuine emotional reaction in me there's no room for an answer besides those. Can't listen to either without tearing up.

mobius trip and hadron kaliedo is my favorite homestuck album, but as for favorite track outside of that? changes pretty regularly. recently i've been thinking about Lotus Land Story, Ocean Stars Falling feels like a bit of a hidden gem i don't hear mentioned a lot. oh god October is such a fucking hit. Train from vol 10 is also great. ohhhhh speaking of volume 10 Freefall is excellent, i still have the freefall claps somewhere on my computer....
